When syncing to new computer if backup first will it stop it syncing non wanted items

Hi all,

I have copied everything onto my new PC using the homeshare thing. However this has included about 200 apps I don't use. If I sync my phone now it tries to put them all on. If I disable automatic syncing on my new PC and manually back it up to the new PC first, then sync it, will that stop it trying to install everything?

If not how can I do this without having to manually go through and select the apps that I want?
